Just tell him straight up. It prevents him from lingering, and hurting even more and it helps you get rid of that impression.

Tell him, "thank you for the flowers, they are beautiful. I'm feeling uncomfortable though, because I'm -insert excuse here- (I'm not ready for a relationship, I view you as a brother/friend, etc. etc.).

Thank him politely for the roses in which he sent you but do inform him despite your appreciation for the beautiful gesture you can not have them.
