Just look at the degree of the house; if the placement has a higher degree/or it's in the following sign it belongs to the house, if it's lower it obviously belongs to the precedent. For instance my 6th starts at 10th degree Aquarius and - despite the conjunction - my mars is in 5th due to its lower degree, while my Venus is in 6th because it's higher.
On astrotheme it probably says 6th because of this: *In keeping with the common practice, we consider that a planet posited within 1 degree of the next house belongs to that house*

Ok so my 5th house starts in 28 degree Scorpio. My cap Jupiter is in 29 degree of the house.
By reading the descriptions I definitely relate more to Jupiter in 5th and it applies to me more in my life than the 6th. But there are some aspects of Jupiter in 6th I relate to...just very few.

You're more of a 5th houser Jupiter for sure, at least that's how to me you come across on the forum. However, don't think of your Cap Jupiter as in "the 29th degree of the house", it's confusing in these terms because some houses can be bigger and cover more than 30 degrees.
If I'm not mistaken in my calculation yours comprises of about 40 degrees, so simply think of it as on the cusp of 6th and not as the '29th degree' of a house that has 40.
